The observatory replaced the Red Rainstorm Warning Signal with the amber warning at 11.45am on Tuesday.
The first black warning of the year had been in force for almost two hours earlier in the morning, with Eastern and Southern districts, as well as Lamma, recording rainfall of over 100 millimetres per hour.
The observatory said flooding caused by the rain would persist in some low-lying areas and sites with poor drainage.
