Winger Everton Camargo, who was making his debut for the SAR as a newly naturalised player, found the net from a free kick in the 21st minute in the first half from the edge of the box.
But the home side equalised amid a flurry of action late in the second.
Substitute Sin Sophanat scored from close range after a corner cross at the 90th minute.
That's minutes after a shot from Hong Kong's Chang Hei-yin hit the crossbar, and Cambodia's Chan Vathanaka missed a penalty conceded by goalkeeper Yapp Hung-fai.
Hong Kong have now drawn twice and lost three times in 2023. The team will host Brunei in another friendly at the Hong Kong Stadium on Monday.
